Question E4od problems

I bought a 1993 E150 only to lose overdrive and reverse the day after i bought it. the van still shifts from 1st to second but won't go over 45mph. The transmission fluid is good and red but smells a little burnt. It has the E4od transmission. I found a used one out of a 1992 E150 and proceeded to pull my transmission. Once the transmission was out, I realized that the wiring harnesses were different. The new transmission has different plugs as well as a plug in the tail shaft where the old one is plugged off. Other than the different plugs and the plug in the tail shaft these transmissions look exactly the same. This is my first ford as I am used to working on Dodge and Chevy. Is there a way to make this transmission work in my van by changing the wiring harness? I was also wondering if anyone had any idea if there could be something else wrong with my transmission or does it have to be replaced? Any ideas here would surely help.
