Default Need computer/pcm info for tranny swap!

Hi, I have a '99 Mercury Mystique (Contour) V6 that recently had major automatic transmission failure. I decided to turn lemons into lemonade and swap in a Manual transmission set up from a wrecked donor car.

The good news is: it runs and drives great now, I couldn't be happier now that I have the 5-speed I'd always wished it had..

The bad news is: (and I knew this would be an issue to contend with) the computer still thinks it's an automatic, so (of course) the check engine light is on and it's reading multiple transmission codes..

Being somewhat ignorant to modern automotive computers, I had hoped I could just swap the computer in from the donor car, but it didn't work. I'm guessing it may have something to do with security, as the car is equiped with a transponder key, etc.

Does anybody have any idea where I could find someone to program one or the other computers to make this swap 100%? Or any other suggestions on what to do would be great!
