Unhappy The shocking truth

my son, home from college decides to rewire the subwoofer back into MY truck without checking with me. I get the "Uh...hey Dad? Um...I kinda may have done something wrong with the truck..yadda yadda" story. Aside from the CD player/stereo not working now, the power windows won't operate, the windshield wipers don't work and there may be other items too, but here is the weird part, I checked the fuses that are shown for those items in the owners manual and they seem fine, even swapped out a few in the engine compartment fuse box and they still didn't work. Is there some kind of other "Master Fuse" or something in the electrical system that would be causing this? The car starts fine, runs, drives and most other systems seem to be working normally? Appreciate any help very much!
