My 04 freestar check engine light came on one day after changing the air filter, what is causing this?

Oh any 1 of about 10,000 different things !

Most large auto parts stores will extract Diagnostic Trouble Codes for free. Start there.

I am guessing you knocked off the little plug on the air filter housing, I did that once and got a check engine light.

I have seen cheap aftermarket filters cause a check engine lamp but they were cone type filters.
