Default Rust in Car Door

I have a 2003 Crown Vic LX Sport with rust on the inside bottom of the left rear door. Sometimes there has been water in the rubber liner around the bottom of the door after a heavy rain; I'm sure that this is the cause. Is there anyone who can tell me: A) Is this common? B) Is there a solution for keeping the water from sitting anywhere near the bottom of the door? and C) Are there any suggestions as to how to address the rust that is currently on the inside of the door?
