Angry OBD2 scanner wont communicate with PCM

I have a 1995 Ford Explorer 4x4 V6 automatic trans. I bought this knowing it has transmission problems. I had the transmission rebuild, they found 2nd gear band broken and rebuilt the trans. When i first bought this car it had no 2nd gear or overdrive, and the OD light was flashing. After the rebuild I had all the gears and overdrive and everything seemed ok. After driving just 10 miles or so the OD light start flashing again and hard shift from 1st to 2nd. The trans shop told me to bring it back and they would adjust the bands again. I got it back and after 31 miles light started flashing again and shifting hard. At the trans shop even before they rebuild the trans, when they tried to scan for computer codes, the scanner could not communicate with the PCM and still cant even after the rebuild. I bought another PCM at a salvage yard and still cant get scanner to communicate. We are connecting OBD2 scanner to OBD2 connector under dash to left of steering wheel. I have also noticed a OBD1 connector in the engine compartment on the Power Distribution box, is one for the engine and the OBD11 under the dash for the trans? That is what the trans shop is saying. No luck so far communicating with PCM using the OBD11 connector. Any ideas???? I am taking it back to trans shop Wednesday and hoping they find the answer
