Question alternator not charging

hi every one, i have a 1987 f250 6.9l diesel. the wiring harness under the dash durned from the fuse block to the ignition. i had wire gap in new york to rebuild my harness. once i recieved the harness back i installed it back into my truck the everything appeared to be working fine, but the radio started going in and out and the alternator is not charging. i ran a few different test on the alternator and voltage regulator even put a remain alternator and a new voltage regulator on it still not charging. but when i jump the "A" and "F" wires the alternator charges. could the ignition switch have anything to do with this......... lost need help!!
