Hello, I have a 2005 Taurus with water in both front foot wells after it rains. It seems like water is getting in through the insulation/sound dampner material under the carpet. This is kinda tough to explain, but here it goes. If you open the front doors and look between the front fender and chassis, you can see wiring and the insulation sticking through the chassis and the black fender liner. Is there supposed to be a cover over this. I would thnk there should be something, if it rains hard, water can easily get in. The passenger side is the same. I discovered this by pouring a glass of water down the A pillar, water soon seeped onto the floor. If it rains heavy, I get 2-4 inches of water in both foot wells.
I just went and checked that very same area. I didn't see any cover where you were talking about. I am getting water in the driver's foot well and all of the stuff above the carpet line was dry. I pulled up all of the carpet in the driver's foot well, and there is a drain plug near the middle-left of the foot well. These same plugs can be found in the trunk surrounding the spare tire area, where I am also getting a lot of water pooling.
I am planning on sealing all of these plugs I can find with some GE 100% silicone (non-adhesive) by applying some silicone where the plug goes, reinstalling the plug, and then putting a bead around the edge of the plug.
It appears you have a continuing problem with the Taurus. TSB 04-15-3 title says it all. "WATER IN THE BLOWER CASE - BLOWER MOTOR AND/OR RESISTOR FAILURE - VEHICLES BUILT 5/1/2001 TO 12/15/2003." The leak appears to be on the passenger side engine compartment cowl/hood hinge area. It's underneath the cabin filter. Looks like a open rectangular hole.
Perhaps, but we both have 05's. Mine doesn't seem to have water on the passenger side. I had the trunk dried out, and after a day or so (snow & rain with the car parked on an incline with the nose facing up), I had another 2" of water in the spare tire well. The area in front of the spare tire was dry, and the wheel wells on the side are dry. I'm guessing the trunk is a seal problem for which I am going to try to seal it with some silicone.
The drivers foot well is another issue. I had the carpet pulled back to let it dry, and at the time, the rear driver's side well was dry. Again, after the same two days, the front well seems a little wet, and the rear driver's side well is soaked again.
This really sucks because this is the winter time, so the carpet isn't drying very quickly, and it's starting to smell really badly. This has effectively caused this car to be unusable.
I have a 2005 and had the problem on the passenger side. It first happened in the winter and we had to open the windows in the winter to see. Real dangerous. The dealer sold us a cover to go over the cabin filter that solved the problem. This has been going on for some time and Ford fails to understand the how serious the problem can be.
There are several possible leak sources with the most common being the air vent for the blower. Other possibilities could be moonroof, door vapor barriers, dash seams, floor seams, cowl seams, car alarms, and others.

i had a leak in my 03 on the passenger side, the TSB was done poorly so that was resealed and redone, it was leaking in through the blower motor which will make a chirping noise and after it kept leaking i found out that the cowl was warped and it was in fact a cowl leak.
